Putting a real website in your novel is just product placement. If you want to give the site free advertising, go ahead. Contact the owner first; maybe you can get some money for it.
If the context is negative, then you should consider your liability, because you're exposing yourself to the possiblity of a lawsuit.
Putting anything real in your book is a risk. I am reminded of Peter Mayle, who bought his dream home in Provence, France, wrote several books about it, and then had to sell it and move away, because he was driven out by invasive fans.
I can't see that problem for a website, but you never know.
